Can this beta version of C# be run alongside C# 2005 express without having to worry about my source code being messed up?

The CTP versions of Orcas are released as virtual machines, so you'll be able to run them alongside anything. I wouldn't suggest installing orcas in any other way on a machine you need to depend on.
